Specifications include, but are not limited to:Plants host rich and diverse microbial communities near, on, and inside their tissues, collectivelycalled microbiome. Recent, multiple research projects have demonstrated manipulation of plant microbiomesprobably have the potential to interfere with plant disease development, promote plant production, and easechemical inputs, leading to more sustainable agricultural practices. The citrus microbiome remains largelyunexplored. The project, launched by International Citrus Microbiome (Phytobiome) Consortium which led by Dr.Nian Wangs group (ref. Journal of Citrus Pathology, 2(1), 2015), aims to explore the taxonomic composition andfunction potential of citrus microbiome. In order to achieve the goal we require:Section 1. Bacterial 16S v4 and eukaryotic ITS2 regions sequencing for 66 samples. Illumina Miseq or Hiseqinstrument, 250 PE or 300 PE, 60,000 clean tags (after merging the pair-end reads, the pair-end reads used formerging should pass Q30) are required for each sample (66 16S V4 and 66 ITS2, totalling 132 items).Section 2. Metagenome sequencing for 43 samples. Illumina Hiseq platform is preferred. 30Gb clean data (passQ30) is required for each sample.Section 3. Customized bioinformatics analysis. High performance computer resource (>1000 cpu and >1Tbmemory) is required to get the analysis done in time. Besides the standard bioinformatics pipeline supplied by thecompany, the analyses listed below (but not restricted to) are required to be performed.1. Removal of citrus host-originated reads, trimming of low quality reads and adapter contaminated reads.2. Metagenome assembly.3. Gene predication and annotation (NR, eggNOG, KEGG, SEED, TIGRFAM, PFAM, CAZy etc).4. Taxonomic and functional enrichment analysis between bulk soil, rhizosphere and root microbialcommunity.
